Local config files are not being updated on omarchy-update

Original report
After running omarchy-update, I looked around to see what happened to the config files I personally edited. And it seems as though they did not change.
For instance, bindings.conf got a (tiny) update in v.2.0.3. But it did not change in my own config directory. It did change in the repo (.local/share/omarchy).
Also the waybar got some changes in the repo, that did not come through to my config folder. I did expect to see a .bak file (as i made some changes to my waybar). As per: https://github.com/basecamp/omarchy/issues/619
So this does not seem to be expected behaviour, what could be the problem?
